Part of Mettaton wishes he could just tell Frisk that he is working with the resistance and that they're on the same side. He's been rooting for the little underdog ever since they first burst out into the political scene a couple of years ago, their mutation a force too powerful for any sensible thinking person to ignore.

But if things were to go south for him, if he were to be found out... well, it's better that any friends of his have as little information about his involvement as possible. It makes it easier to argue ignorance in a court of law.
